Making a backup using the built in utility will make a list of all your installed apps, which can then be restored through HAM or fapman. Typically flashing the eMMC is not necessary, usually just flashing the firmware image is sufficient.

Also try checking out Backup Menu, which will make an image of your complete filesystem to restore.
